I dont notice this, actually. I'm partway through this scenario also, and on level track, I tested what you were saying. I applied train brake at is minimum setting, and kept throttle at 25%. The two locos (and caboose) kept accelerating. I then tried the same thing with the loco brake, same outcome. It actually took quite a bit of brake to slow the units down. I have not modified the Tunnel Motor's physics. The brakes on these locos feel the same as all other SD40 variants in the sim. Maybe I'm just not picking up on the issue. Also, I'm using the SD40-2 sound mod with all my SD40 variants, and I have sound from both locos.
I will say, however, that I took time and free roam flew through the entire route, and it makes me want to soften my frustration toward RSC a little. It is simply an
enormous route. A little awe inspiring. I recommend that everyone take the time to fly through the whole route in one sitting. It really makes you think!!
The track work is what bothers me the most. Cant fix it. But throughout my 'flight', I did fix the things I could - grade crossings, errant trees and floating objects, and tunnel portal bleedthroughs. Now, its tolerable.
I'm going to try to enjoy it for what it is.
