Hummmmm, looks like you are trying to use the Asset Block feature of Railworks 2012, and a whole bunch of us are having problems with it.
I suggest you place your trees in a test spot the normal way (without the Asset Blocker) and see if the trees remain. Also try laying your trees with the Asset Blocker and see if the problem remains.
For myself, I gave up trying to use the Asset Block (until/unless I get some good hints and advise) simply because I cannot even populate the interior of the empty square produced that I may spread it around in my geography.
It is always amazing to me that, most programmers, it seems, obviously knows how to use the very feature of a program they have produced, not realizing that the usisng public will NOT automatically know what to do with it.
And, it worked so perfectly on their own computer, not realizing that it most probably will be troublesome on other people's computers.
