Why do they do that?

It's because locals bitch about the noise from train horns and bells never mind the safety concerns.

Hazlet station looks on point, the track model used looks really close to the real one (At least that's what I saw at Matawan station). It does seem a Comet IIM coach is being added as well (Finally!)

I don't know where you're getting that idea from. I haven't seen anything to confirm this assumption.

The coach on the very right does look like a Comet IIM or Comet IV as only one half of it is visible.

To be honest, that Manhattan skyline looks a bit tame/dull in full resolution. I was hoping for more realism, but there is a wide Hudson river in between, so this will probably how it will be.
Aren't there still ferry slips right behind the head house of the terminal? IIRC from old photos during the Lackawanna era when FM TrainMasters pulled the commuter trains, the ferries moored right up behind the head house. Some of the side tracks passed by the head house, allowing a straight view over the Hudson. There were also car ferry slips for conveying of freight cars on barges right next to the station.

Regarding Hoboken Terminal - I have built 44 miles of the Erie Lacakwanna's New York Division and as it stands I am starting scenery in Jersey City in a Week. I will be terminating in Hoboken and have a dilemma: what year do I do Hoboken in? Would any of you NJT fans out there be upset if I turned the clock back in Hoboken to say 1976? My route is NS/NJT but has some very serious echoes of the EL in it. I would really appreciate your input here. Lastly, I promise you are really going to like Croxton yard. !!*ok*!!

Although I have no experience with the line, I would say, do whatever Era you feel suits the route you're recreating.

I did notice the NYC skyline is drab because it's a backdrop. It's low on poly count to be easy on frame rates. It does look unusually boxy.

It would be probably best to have Hoboken set in the present-day, no offense. However I have no problem with a 1976 version.
