I'm repainting the CN SD70 to FEC colours and I've copied the files to a FEC subfolder of the SD70 folder. I went ingame to make sure it copied okay before I started repainting, and I tried to use it and only the couplers would show up. I cleared the blueprint cache. My normal SD70s are showing up fine.

I copied the files using RWTools, using the method listed at http://www.rstools.info/tutorials/Tutorial_Reskin.pdf

I'd really like to get started repainting tonight but its already 2130, so any quick help would be appreciated.

I don't know then, I've had problems when using RWtools to reskin as well and I'm no expert.

I'm just using RWTools to copy files, I'm using RSBinTool to change the texture files to DDS, but I havent got that far yet

If the couplers are showing up the geo file is there. The problem is your bin file is not pointing to the correct set of textures. Usually that's caused by the bin file either being named incorrectly inside or some other call out near the top has the wrong name on it. Do you know how to edit the bin file?

Yes, I know how to edit the Bin files. I just couldnt find where to do that but the video link I posted above helped a lot.
