I think you pretty much got the gist of it. In Chicago when Metra reaches the Ogilvie Transportation Center (OTC) one of a couple things happen.
The crew switches ends and runs back out of town or the power and cars are taken off to be cleaned, fueled and "dailied" (inspected). Its all based on lulls in the rush hour commute (Fleet Time, as we call it), space availability, or any other extenuating circumstances. Its organized chaos.

Not really sure what kind of "documentation" you are looking for; can you be anymore specific?

P.S. If your referring to movements within the Car Shops or Diesel Ramps they work similarly to any freight yard (albeit with much less space to work with). When somethings fixed/ready its put in a spot where its out of the way but easily accessible, possibly some short of "staging area".
