Is it possible to make the scenario work so that if a player ignores the red signal before the block that the Conrail is in, they will crash, but if the player stops and waits, the interlocking will change to bypass the Conrail. Is there a way to make this happen?

Passing a red should give the player a 'Signal passed at danger' error and end the scenario.
If it is a power switch, the 'dispatcher' will line it to allow the higher priority train to accomplish its objective. To force the player train forced to stop for the red, and then allow it to proceed on the diverging track, you would have to have a higher priority (than the player train's priority) train occupy the diverging route, and then move out of that block to allow it to clear. The instructions for the player train would have to reflect taking that route though. To hide that instruction from the player, you would have to go into the timetable for the player train and choose 'hide instruction' (or whatever its called) for that item.
