Does anyone know what file the Package Manager "reads" to populate the list of installed packages? I thought it was the *.pi files in the Packageinfo folder. I have the new folder in my new install but it seems to be reading the old folder from a previous install.

The reason I ask is that I have a new "Basic" install of TS2013 but if I refresh the package manager it shows all the packages I have installed on my old TS2012 install.

It is located in your application folder, a program called Utilities.exe.

Apparently, the Package Manager does read the .pi files Did you look in the 'new' folder? All the packages (.pi files) I had installed, prior to the update, are in the 'new' PackageInfo folder, and they show up in the Package Manager.

Your comment gave me an idea to check out and I figured it out. When I created my shortcut to the utilities I was in my "converted" folder" and not in my "clean install" folder. So I was reading the old file and not the new one.
