Is it a route with a .ap file involved that the game is reading?

I seriously doubt if Steam is overwriting it unless you do a verify cache. Something else is going on. You don't have a xml with the bin do you? I fixed the sinking engineer a couple of years ago and it's stayed fixed here. Something else is going on. If you are saving a change with RWTools you should be able to see that because it will make a new bak file that should be time and date stamped when you made the save.

The timestamp for .bak5 to .bak10 make no sense.
Something happened to .bak6 and .bak8 at the end of May, that did not happen to the other backups. Also they are of a different size.
This is weird.

My version of RW Tools is an older one; 6.0.20. Perhaps an upgrade would help?

Make sure you are running RW_Tools as administrator, otherwise you might find that files do not save, especially if you are using Windows 7/8.1/10.
Suggest you right click on the RW_Tools.exe file and select Properties/compatability and tick the box to 'Always run program as administrator'.
Also if you are thinking of upgrading to Windows 10 when it comes out next week, you might find that RW_Tools needs to be set in the Compatability screen to 'Windows 7' compatability.
I don't know why this is so, but the very latest Windows 10 beta was giving Error 75 until I changed the compatability for RW_Tools.

A good question would be.
Are you using an external folder structure, or are you modifying files inside the .ap structure and recompressing them?

There is no point in modifying any files within the .ap archive as Steam will see the changed CRC checksum and re-download the default copy of the .ap file

Yes.
The reason I'm asking, is that may be his problem. He may be modifying the .ap, instead of extracting just the file he needs and setting it up and modding outside the .ap files.
People like Buzz and I haven't had much luck in that. Most people still try to open and modify the .ap files.
I've noticed over in the Steam forums, that the Brits are particularly bad about that, and when I try to explain the external folder structure, I'm utterly ignored, not even told to "pee off".

Something has changed, because I used to copy over old files to reinstall backups and now I can't. If I try and do that it won't copy the .bin over, the file just stays empty. I have to either delete the bin I want to install the backup too first, or copy over an entire Railworks backup of the whole route, assets etc after deleting the affected folder.
I've recently run into that with my Donner Redo project. I used to overwrite the Scenery and other folders with the modded files from my cloned route where I actually do the scenery modding, but now I have to delete them first, then copy over the modded ones.
This isn't affecting RW_Tools however. So far I can mod bins all I want with that.
I just haven't been able to overwrite existing bins with backups the way I used to. That little problem started with the update to TS2015.

A lot of files that used to be open are now read only. You have to make sure you can write to them so they need to be changed.
