also, what about the wheels from the c36-9 ( not sure the name) couldn't you use them?

Not only boxvar. Amtrak also carries autoracks as well.

It would be cool if someone could repaint your Amtrak Express boxcar in C&O Tri-color Blue-Yellow-Grey.
C&OCustomExpress.jpg
It would make a great standin for a converted GI Troop Sleeper Express car while we are awaiting GreatNorthern's WIP New Haven converted Troop Sleeper Express car.

Already been done by Michael Zimmerman. Would they look better if we used the auto parts boxcars? I know there are more than one types of Amtrak boxcars. The one in that size I think had the USPS eagle head thing I think and the longer ones had stripes and numbers and that was it.

I know There are bigger boxcars. There are some in La Plata, MO outside the depot inn that are VERY similar in size to the auto parts boxcar we have at C&M. It's shorter in height and longer in width.
