I must be messing with the wrong model entirely. I thought this was based off of the DTG GP40PHPack01. What is it from?

This is the standalone G-Trax GP40 like the one from Maine Maritime. The CNJ GP40Ps were never in PC paint.

But the best solution is probably just to not turn on the headlights/run in the day.

If the headlight texture can be alpha’d out and not mess with other locomotives, I can show you how to add a flare to only the top light that turns on and off properly. The flare alone is usually enough to simulate a working headlight. Adding a flare is done through the engine’s BIN file, but I don’t know where the headlight texture itself that the engine currently uses is located at.

An example of how it looks is how I added ditch lights to this SD45:

It's very easy to alpha it out since I can easily isolate the lights of the reskin into it's own Lights folder in the directory (so it won't mess with the default or any other reskins of this model). And I'd love to learn how to do flares.

I don't know how to create my own flare, but I'm sure it's not too hard. What I usually do is use a headlight flare off another locomotive. DTG's newer stuff has flares (although theirs are huge), Searchlight Simulations has a good orangey one they use, or any other engine you like the flare of you can make this use. You can also change the size and color of the flare.

So basically step one is finding or making a headlight flare you want to use for this. Keep in mind if you're releasing this you'd probably be best getting the permission from the person who made the flare.

A good flare from a freeware model is from https://www.machine-rail.com/locomotivas, I believe the SD40-2 flare is pretty good.

For reference, here is what you're trying to accomplish. I've used the flare from the link above.
