The same thing just happened to me. Maybe you need to stop the rear of the train at the indicated point? I don't know.
Aside from this, when you reach Monitor earlier in the scenario, the window text that is supposed to warn you about the 15 MPH speed reduction at the station is way too small to display the text correctly. Probably if it wasn't for the image it may display correctly.
EDIT - Well, I have tried the scenario once again and stopped with the rear of the train on the marked siding at Winton hoping it would make any difference, but it doesn't, it still finishes the scenario even though the train is well past the uphill section where it can't be stopped. I sense the scenario is just broken.
EDIT 2 - I decided to mess with the scenario editor a bit and change the stop order at Winton into a passing through order, and I was able to reach Berne. In fact at the very end of Winton you finally overtake the passenger train that causes all the yellow signals, and the "no stopping" order ceases. I hoped this would be enough to make the scenario playable, but when I reached Berne the scenario did not finish after stopping at the station. When you check the tasks on the map it zooms into the very first task of the scenario. To be quite honest I have no idea how to fix this.
