Got rid of all PONtrack.bin files (there were 5) and it still crashes in the same spot on startup, updating the scenario database.

I think I'll start adding 3rd party content 1-by-1 to the working install.

Try running TS2014 with Logmate. This could save you hours of debugging.
Search the forums for how to do that.

Looks like I am crashing loading the Chicago Yard route.

Fixed it! Found the right command line options to run LogMate fully and found the offending 3rd party route, the Durango and Silverton. Deleted the route via RWTools and all is well again.

No idea what happened, I've had that route loaded since it came out.

Yes, if you could put a title related to the symptoms it would help people who come looking for a solution in the future.

BTW, for future reference these two messages are not what cause the problem:

They show up all the time even when there is no visible problem in the game.

Usually, missing files are not a big problem, they will either be ignored or the player will be notified, e.g. the game will refuse to play a scenario if some rolling stock is missing, which makes sense. But it will not crash the game.
An existing but damaged file will crash the game, this is the case with the infamous POnTrack.bin file.
