There were 6 scenarios I had subscribed to and not run so I decided to unsubscribe to them and delete them from the scenarios folders, with the help of RWTools (Thanks Mike!).
After I did that I went to rename the scenario data base as suggested above. I had already done this once but when I went back to do it again I found the files weren't named SDBCache.bin and SDBCache.bin.MD5 but RVDBCache.bin and RVDBCache.bin.MD5. I don't know why.
I then ran Railworks and after a long time at the "Loading Scenario Database" screen (I could see the hard drive light blinking so I knew it hadn't crashed), it ran!
I now have both SDBCache.bin, SDBCache.bin.MD5 and RVDBCache.bin and RVDBCache.bin.MD5.
I hope this will help anyone that runs into this problem. Thanks again for all the help.
